Rogers Mato restored the home side’s two goal advantage at the hour mark.
Innocent Media scored Arua Hill’s second goal moments later.
Arua Hill had a penalty appeal denied when KCCA Goalkeeper Ochan seemed to have fouled Rashid Kawawa.
Ashraf Mugume also looked to have handled the ball in the forbidden area but it was waived away.
The table leaders held on to their 11 win of the season and are now on 35 points, six points above second placed BUL FC.
Arua Hill who played their first game of the Second round, remain on 23 points.
